PORTDIR 変数はシステムのメインパッケージリポジトリの場所を示すのに使われていました。
/etc/portage/repos.conf 内の Gentoo リポジトリの設定による location 属性（デフォルトは /usr/portage）で代替され、非推奨となっています。
location 属性の現在の設定値は、portageq を実行することでわかります:
user $portageq get_repo_path / gentoo/usr/portage
